63 2 Embassy (episode) September 29, 1998. A covert investigation during a party taking at the Sudanese embassy soon becomes a life or death struggle when a rebel group take control of the building, trapping Harm and Mac inside along with an influential Sudanese pacifist who has been kidnapped.
64 3 Innocence (episode) October 6, 1998. Harm and Mac head to Japan to defend a young Ensign accused of rape but find themselves struggling with the Japanese legal system and witnesses unwilling to talk.
65 4 Going After Francesca (episode) October 13, 1998. Harm and Admiral Chegwidden head to Italy to save Chegwidden's daughter, Francesca who has been kidnapped while preventing the sale of stolen Navy missiles to Iran.

When a Marine guard executes a suspected terrorist on national television, it looks like an easy win for Mac but when Harm is replaced by a civilian defense attorney, the case becomes a tangled web involving the CIA and an ultra-conservative American defense contractor.
68 7 Angels 30 (episode) November 3, 1998. Harm and Mac investigate when a pilot claims that he heard the voice of God telling him not to shoot down an Iraqi fighter jet.

At the request of Congresswoman Latham, Harm assists in a Congressional investigation into whether or not the United States military used Sarin gas during the Gulf War on Americans who were creating chemical weapons for Saddam Hussein while Mac gets an unpleasant surprise when her ex-husband, Chris shows up, seeking money while Royal Australian Navy Lieutenant Commander Mic Brumby arrives to help with the case and subsequently joins the office.
70 9 People v. Mac (episode) November 17, 1998. When Chris is found dead, Harm and Mic grudgingly work together to defend Mac while Commander Lindsey returns and prosecutes.

Harm and Mac investigate the crash of a Stealth fighter that was piloted by one of Harm's friend with the resulting investigation soon turning into a secret recovery operation when the two JAG officers learn that the plane is in fact intact and hidden from sight.
72 11 Jaggle Bells (episode) December 15, 1998. As the JAG team prepare to celebrate Christmas, they find their plans being interrupted by the appearance of a young girl dubbed Mac's "little sister" while Harm defends a Navy psychiatrist accused of DUI while Chegwidden desperately tries to get a plane to Italy in the hope of spending Christmas with his daughter.
73 12 Dungaree Justice (episode) January 12, 1999. Harm, Mac and Mic investigate when three sailors are accused of beating up a civilian bar owner with the three sailors claiming that the man raped their fellow shipmate, a woman named Lopez but as Harm investigates further, he soon discovers that all is not what it seems.
74 13 War Stories (episode) January 13, 1999. A hostage situation at the Balkans sees all the hostages killed and the SEAL team being blamed for their deaths. Mac and Bud are given the task of defending the SEAL team commander at his court-martial but the commander is weary of Bud's lack of experience as a JAG lawyer. Meanwhile, on mandatory leave and with Harm Acting JAG, Chegwidden gets roped into becoming a technical advisor for a movie but things don't go too well when he regularly clashes with the movie's director.
75 14 Webb of Lies (episode) February 9, 1999. When Harm and Mac learn that Clayton Webb has been supposedly killed, they investigate and find themselves face-to-face with rogue DSD agent Clark Palmer who's after the high-tech Japanese weapons system that Webb was carrying.
76 15 Rivers's Run (episode) February 16, 1999. Harm and Mac must defend a Navy SEAL accused of killing a fourteen year old boy at a "kangaroo court" of government separatists.
77 16 Silent Service (episode) February 23, 1999. Still arguing with each other, Harm and Mac find themselves being forced to share close quarters as they arrive at the U.S.S. Watertown to determine the case behind a series of mishaps and find out who's responsible for injuring the crew members assigned to the submarine.
78 17 Nobody's Child (episode) March 2, 1999. When the unidentified body of a young girl is found, Harm becomes obsessed with finding out the girl's identity and why she was murdered with Harriet dealing with her own feelings concerning the case while Bud obtains his lawyer insignia.
79 18 Shakedown (episode) March 30, 1999. Installation of new systems on the U.S.S. Coral Sea causes a blackout during combat with Harm and Mac being sent to the ship to investigate with the two soon uncovering evidence of a theft while Harm has a Navy psychiatrist examine the little girl he and Coulter discovered in the previous episode.
80 19 The Adversaries (episode) April 13, 1999. After being promoted to Lieutenant, Bud's first case is to defend his father from charges of fraud and larceny with Harm prosecuting.
81 20 Second Sight (episode) April 27, 1999. After learning that her father is about to die, Mac arrives at the hospital to say goodbye but has trouble coming to terms with her attitude towards him and Mac receives an unexpected surprise when her estranged mother arrives. Harm gets laser eye surgery after being told that he was misdiagnosed with night blindness while Admiral Chegwidden and Bud hold a video conference with the CNO who's at sea.
82 21 Wilderness of Mirrors (episode) May 4, 1999. Harm begins to suspect that he's hallucinating when he hears his dead father, only to discover that rogue DSD agent Clark Palmer has returned and is engaging in an intense mind game with Harm with the life of Lieutenant Commander Jordan Parker, Harm's girlfriend at stake while Admiral Chegwidden enlists the help of Bud, Mac, and Mic while preparing to argue a case before the Supreme Court with Bud as mock Chief Justice.
83 22 Soul Searching (episode) May 11, 1999. Admiral Chegwidden and Clayton head to Italy to rescue Webb's mentor who also saved Chegwidden's life in Vietnam from a group of Italian terrorists who are planning to sell him to Serbian extremists while back in D.C, Harm deals with his Corvette being stolen while Bud and Harriet shop for a family vehicle.
84 23 Yeah, Baby (episode) May 18, 1999. Having received eye laser surgery, Harm makes preparations to return to flight status while Bud prosecutes a Marine Sergeant who got pregnant by a subordinate.
85 24 Goodbyes (episode) May 25, 1999. When Charlie Lynch emerges, threatening the life of Dar-Lin Lewis, the twin sister of Annie Lewis who Lynch murdered, Harm intervenes and engages in a vicious fight with Lynch.
