86 1 King of the Greenie Board (episode) September 21, 1999. Now an aviator assigned to the U.S.S. Patrick Henry, Harm is busy flying Tomcats with Lieutenant Skates as his RIO but Lieutenant Andrew Buxton, a young, hotshot pilot eager to prove that he's the best is greatly complicating things while Mac defends a Marine who drank too much before testing a new weapons system that saw 227 acres of wood at Quantico being burnt down with the resulting case bringing a new member to the JAG team.
87 2 Rules of Engagement (episode) September 28, 1999. In the aftermath of the previous episode, Lieutenant Buxton faces a court-martial for his actions with Mic and a reluctant Harm defending Buxton while Mac and Bud prosecute.
88 3 True Callings (episode) October 5, 1999. Harm's career as an aviator is in jeopardy because of his long legal career while a mission over Serbia turns into a fight for survival when his wingman's plane is left badly crippled. As this happens, Harm also provides support to Skates who's suffering from panic attacks triggered by flying while back at JAG, Bud, Tiner and Gunny all seek to earn favor with Admiral Chegwidden by getting the Admiral tickets to a Limp Bizkit concert.
89 4 The Return (episode) October 12, 1999. As Harm returns to JAG, his first case is to defend the son of SECNAV Nelson who disobeyed an order during a refueling.
90 5 Front and Center (episode) October 19, 1999. Harm and Bud investigate when a Marine Corporal disappears rather than testifying at an attempted rape trial.
91 6 Psychic Warrior (episode) November 2, 1999. As Harm and Mac investigate the death of a Navy officer who was involved in a psy-ops projects, Mac attempts to cope when she learns that Chloe has gone missing.
92 7 Rogue (JAG Season 5 episode) November 9, 1999. When a security consultant hijacks a Navy submarine with plans to attack New York, Harm races against time to stop the attack from going ahead while attempting to defuse the situation and save Bud who is now trapped on the submarine.
93 8 The Colonel's Wife (episode) November 16, 1999. Harm and Mac go undercover in Panama with the grudging, reluctant assistance of an NCIS Special Agent when the wife of a Marine Colonel is suspected of smuggling drugs under the guise of care packages to the United States.

Harm's career in the Navy is on the line when he is accused of writing an editorial criticizing the President of the United States while Mac deals with the girlfriend and estranged wife of a dead Marine with the girlfriend who wants to use his sperm to have his children and the Marine's estranged wife who's opposed to such a thing happening.
95 10 Mishap (episode) November 30, 1999. When Lieutenant Elizabeth Hawkes, Harm's former RIO is charged with causing a "mishap" that led to an F-14 crashing and a crew member losing his leg, Harm defends Skates at the court-martial while Mac prosecutes.
96 11 Ghosts of Christmas Past (episode) December 14, 1999. While at the Vietnam Memorial Wall, Harm meets Jenny Lake, a former singer in Bob Hope's USO band and who tells Harm about the Christmas she and many other people experienced alongside Harm's father before he was shot down.
97 12 Into the Breech (episode) January 11, 2000. During a "mock trial" of an incident that occurred ten years ago where an unpopular sailor blew up a battleship turret, killing twenty-nine sailors, Harm and Mac's students discover that the guilty party may not be guilty after all.
98 13 Life or Death (episode) January 18, 2000. Thirteen years ago, in 1986, a Marine shot three other Marines dead. Now, his case is up for its final review with a reluctant Mac defending the Marine while Harm later prosecutes with Chegwidden reflecting because the convicted killer is a former client of his while the JAG office say goodbye to Mic who has been recalled to the Royal Australian Navy to serve a deployment in East Timor.
99 14 Cabin Pressure (episode) February 1, 2000. Trapped below deck with a sailor who's accused of murder, Harm must find a way for both of them to escape before the room completely floods while Admiral Chegwidden attempts to come to terms with the fact that his skills are slowly diminishing due to his age.
100 15 Boomerang (Part 1) (episode) February 8, 2000. At Mic's request, Harm and Bud head to Australian to defend a deserter from the United States Navy who was accused of killing an Australian sailor and claiming the dead man's identity.
101 16 Boomerang (Part 2) (episode) February 15, 2000. The case concerning Kevin Lee takes an unexpected turn when his wife changes his story while Harm and Mic's long-standing feud as well as the bad blood between the two Commanders eventually boils over with Bud being caught in the crossfire.
102 17 People v. Gunny (episode) February 22, 2000. When Gunny is involved in a suspected gay-bashing case, Admiral Chegwidden defends Gunny when Gunny is accused in a civilian trial of being anti-gay with one of the witnesses being Petty Officer Tiner.
103 18 The Bridge at Kang So Ri (episode) February 29, 2000. While on an Oceanic Airlines passenger flight, Harm and Mac must deal with a group of Korean radicals who have hijacked the flight and are accusing an army general of covering up a mass-murder that took place at a chaotic bridge crossing during the Korean War.
104 19 Promises (episode) March 28, 2000. A sailor in the United States Navy is charged with deserting but claims that the Navy recruiter lied to her about what the service was about while Admiral Chegwidden helps an Naval aviator friend of his who faces being grounded for life after he took Vigara before flying.
105 20 Drop Zone (episode) April 4, 2000. When a file implicating a Navy SEAL in the death of a trainee who drowned ends up in her hands, Mac finds herself being accused of prosecutorial misconduct by Singer who along with Bud is defending the SEAL. Mac is ultimately removed from the case with Harm replacing her and continuing his prosecution of the SEAL while Admiral Chegwidden wonders where he can bring Dr. Walden away for a romantic weekend.
106 21 The Witches of Gulfport (episode) April 25, 2000. Harm and Bud join Mac in the investigation into a Chief Petty Officer and local Wiccan leader who has been accused of sexual misconduct.
107 22 Overdue and Presumed Lost (episode) May 2, 2000. Harm and Admiral Chegwidden try to stop a salvage hunter from recovering a submarine that disappeared just before the attack on Pearl Harbor with the two men soon discovering that the sub may have been involved in a conspiracy while Bud defends an overweight sailor who is a computer genius and who wants to stay in the Navy.
108 23 Real Deal Seal (episode) May 9, 2000. When Lieutenant Rivers punches a Congressional candidate, accusing him of pretending to be a SEAL, he winds up in trouble with Harm later being used in a lethal trap to lure out another fake SEAL while Admiral Chegwidden is the top choice for a position as a Federal District Judge.
109 24 Body Talk (episode) May 16, 2000. Harm decides to re-investigate a ten year old murder case but in doing so, he incurs the wrath of the victim's daughter- Navy Lieutenant Teresa Coutler.
110 25 Surface Warfare (episode) May 23, 2000. During a landing exercise, Mickey Roberts, Bud's brother nearly shoots a Marine craft with almost everyone at JAG getting involved in the case while the team are surprised and stunned when someone from their past returns.
