Bud and Coates's trip to Afghanistan to attend a ceremony for a school takes an unexpected turn when Bud is left badly wounded after stepping on a landmine while attempting to save a young Afghan boy. As Bud fights for his life, Harm and Mac, risking their respective military careers and Chegwidden's wrath race to the U.S.S. Guadalcanal to provide support to Coates with all three waiting news as to whether or not Bud will survive while back in Virginia, the rest of the JAG staff also eagerly wait for news on Bud while also recalling the various meetings and encounters they've had with Bud over the last eight years while Admiral Chegwidden and Lieutenant Singer attend a Senate Select Committee on Intelligence about the "dirty bomb" attack that was stopped in the previous episode.

As Bud returns home to begin rehab after losing his right leg while in Afghanistan, Harm and Mac take on a case where a Marine Corporal who deserted after converting to Judaism faces a court-martial after being caught on TV with Harm and Mac defending the Marine while Turner and Singer prosecute with Singer later receiving new orders.

Harm and Mac take on the case of a Marine Gunnery Sergeant accused of killing his alcoholic wife but the Gunnery Sergeant's refusal to have his young son testify raises Harm's suspicious that something isn't right while Singer departs JAG for her new assignment on the U.S.S. Seahawk and Bud struggles to adjust to rehab which isn't helped by the fact that his father isn't around.

A Navy SEAL training exercise goes tragically wrong, resulting in the death of a Deputy Sheriff with the SEAL Team Leader, a Lieutenant being court-martialed. Mac and Turner defend the SEAL while Harm with the help of new lawyer, Lieutenant Commander Tracy Manetti prosecute with Mac later discovering that not all the witnesses in the case are telling the truth while Senator Edward Sheffield becomes the new Secretary of the Navy.

A routine flight from the Patrick Henry results in Commander Phil Zuzello being left in a coma after being deprived of oxygen for four minutes with Commander Zuzello later dying, prompting JAG to take control of the case with Harm defending Petty Officer Moritz with Mac prosecuting. However, the case is complicated by Harm's refusal to defend Mortiz due to Harm's anger over Commander Zuzello's death as well as his belief that Mortiz is clearly guilty which later forces Admiral Chegwidden to step in with Chegwidden removing Harm from the case and replacing him with Turner with the case growing intense when Mac discovers some new evidence that could change everything while Bud wants to get back to work but Harriet is looking to slow things down for Bud, purely out of concern for Bud's health.

Harm and Mac investigate when a Marine Major's sixteen year old daughter dies while having surgery with the Major General convinced that there's a cover-up going on. However, during the trial, the Major General is accused of intimidating some Navy personnel and is subsequently court-martialed, forcing Mac into a battle to save the Major General as she faces Harm who's prosecuting while Bud is left increasingly frustrated with the low-work level he's being given until he comes across a case that doesn't sit well with him and Harm angrily confronts Singer over her pregnancy.

A whistle-blower who is in the United States Navy claims that a high-tech combat system he's been working on is greatly defective, prompting Mac to be assigned to the case to investigate but when she manages to get the whistle-blower release, she soon learns that he had a far greater motive while Harm finds himself being targeted by a lawyer in a scam and the JAG staff also hold a ceremony to celebrate Harm and Turner being awarded for their efforts in stopping the missile attack against the U.S.S. Seahawk.

When a nuclear warhead goes missing from the U.S.S. Connolly, the Norfolk Naval Base is placed in lockdown as a search is conducted for the missing warhead while Sturgis is flown to the Connolly to interview the crew and determine what happened while Harm, unaware of the lockdown at the Base arrives at the Base to gather information for a case he's on. Left trapped on base by the lockdown, Harm does some digging and soon discovers a plot to steal ten million dollars from the base.

While searching for his missing arrow, a young Scout boy finds a badly decayed body in a small area of Potomac Park. As such, the NCIS Major Case Response Team team led by NCIS Special Agent Leroy Jethro Gibbs are called in to process and investigate the crime scene and the body itself with the NCIS team soon discovering that the victim is a Naval officer formerly associated with the Judge Advocate General or JAG office. NCIS then begin searching for a potential suspect with one member of the JAG team later emerging as the main suspect. While tackling the case, NCIS also attempt to break a possible terrorist who may hold key information in regards to an upcoming terrorist attack.

As this happens, NCIS also find themselves attempting to stop a terrorist from carrying out another terrorist attack on an unidentified American ship at a port but one NCIS team member's obsession with avenging a dead relative at all costs may jeopardize the entire operation.
